Haruto Tokishima, a student from Sakimori High School living on the sphere's "Module 77", discovers a mysterious and powerful mecha called Valvrave (ヴァルヴレイヴ Varuvureivu?) and uses it to defend the module from a Dorssian invasion that takes over the rest of JIOR. Once they learn that both Dorssia and the ARUS intend to claim the Valvrave for themselves, with no concern with their lives, the students of Sakimori High declare Module 77 an independent state and abandon JIOR territory. Soon after, several other Valvraves are found inside the school and some of them are claimed by other students who join Haruto's fight to protect it. Once Haruto is approached by L-elf Karlstein, a Dorssian spy who claims to have the intentions to one day stage a revolution in his own country, both join forces in an unlikely alliance to secure the sovereignty of their newfound nation declared and officially recognized as New JIOR.

Kyūma Inuzuka, Aina Sakurai und Saki Rukino kommen am Standort des Valvrave an und finden einen bewusstlosen Haruto und L-Elf. Als die anderen dorssischen Agenten eintreffen, verrät L-Elf scheinbar seine Kameraden und hilft den Schülern bei der Flucht. Danach, als die dorssischen Streitkräfte Modul 77 besetzen, überzeugt Haruto seine Freunde, dass er irgendwie den Körper von L-Elf besessen hatte, und eroberte später den Valvrave zurück, während er es auch schaffte, mit Hilfe von Saki zu seinem eigenen Körper zurückzukehren. Als der Valvrave aktiviert und das nahe gelegene Dorssian-Schiff angreift, wird es aus dem Modul in den Weltraum geschleudert. A-drei und Q-vier verwenden dann Dorssia Ideal Mechs, um den Valvrave 01 anzugreifen, während sie glauben, dass L-Elf sie verraten hat.

Die ARUS-Truppen nehmen L-Elf fest, während er eine seltsame Wortfolge an Haruto weiterleitet. Während die ARUS-Streitkräfte zusammen mit Senator Figaro die Schüler der Sakimori-Akademie entlasten, versuchen Haruto und seine Freunde erfolglos, die Natur seiner neuen Fähigkeiten abzuleiten. Danach schickt Figaro eine Nachricht, um Haruto zu treffen, und drängt ihn, ein Symbol der Hoffnung im Krieg gegen Dorssia zu werden. Während L-elf seiner Gefangenschaft entkommt, entsendet Cain A-drei, X-eins, H-neun und Q-vier in einem weiteren Versuch, Modul 77 zurückzuerobern.

Präsident Jeffrey Anderson und der ARUS-Senat stimmen über den Erhalt der JIOR-Valvrave-Waffe ab, um ihre Kampagne gegen Dorssia zu unterstützen. Nachdem Haruto den Vertrag von L-elf abgelehnt hat, hält er Figaro nicht davon ab, mit Einheit 01 zu experimentieren - was zum Tod eines ARUS-Piloten führt. Die dorssische Flotte führt dann einen ersten Schlag gegen Modul 77 durch, der Figaro dazu veranlasst, seine Sicherheit gegenüber den Sakimori-Studenten in einer von Shōko und Akira Renbōkoji abgefangenen Übertragung zu priorisieren. Shōko wendet daraufhin drastische Mittel an, um den Studentenrat über Figaros Verrat zu informieren, und während Takahi Ninomiya die ARUS-Vertreter ablenkt, retten Shōko, Kyūma und Yūsuke Otamaya Haruto. Als Figaro versucht zu gehen, erscheint Haruto und enthüllt der ungläubigen Schülerschaft seine wahren Absichten. Figaro hat die Geduld verloren und beginnt auf die Schüler zu schießen, bis Haruto ihn mit Einheit 01 stoppt.

Mit ihrer Erpressung, die die Streitkräfte von ARUS und Dorssian in Schach hält, genießen die Sakimori-Studenten einen fehl am Platz liegenden Frieden an Bord von Modul 77, obwohl sie sich des gefährlich hohen Stromverbrauchs nicht bewusst sind. An anderer Stelle versammelt der dorssische Führer Amadeus K. Dorssia seine Streitkräfte mit einer Machtdemonstration. Beim Erkunden der Tiefen von Modul 77 macht L-elf eine Entdeckung, als das Stromnetz aufgrund des überarbeiteten Wettersystems abgeschaltet wird. Obwohl Takumi Kibukawa im Hangar von Valvrave 01 eingesperrt ist, erklärt er das Problem, dass Yūsuke die einzige andere Person ist, die es versteht. Raizō zieht dann Yūsuke auf die Höhen des Moduls, um das System zurückzusetzen, und findet schließlich den Schalter, als dieser durch den vom Kampf beschädigten Boden fällt. Das kühle Klima dämpft auch die Stimmung der Sakimori-Mädchen bis zu dem Punkt, an dem Takahi und ihre Clique beginnen, Shōko und Saki die Schuld zuzuweisen.

L-elf beobachtet heimlich Sakis Erfolg beim Steuern des Valvrave Four und schließt daraus, dass die unterirdische Anlage nicht zufällig unter Sakimori High gebaut wurde, da die Schüler einige Anforderungen erfüllen, um die Mechs zu bedienen, indem sie sie mit dem gescheiterten Versuch des ARUS-Soldaten vergleichen. Nach ein bisschen Spritztour beklagt Saki ihre Vergangenheit, was dazu führt, dass Haruto seine Wachsamkeit aufgibt und sie ihn beißt und ihr Bewusstsein ändert. Danach nutzt Haruto (Saki) Harutos WIRED-Konto, um ihre eigene Popularität als Idol zu steigern. Als sie mit Haruto und bald darauf mit Shōko konfrontiert wird, behauptet sie, dass jeder sie vergessen wird, wenn sie ihren Status als Idol nicht behauptet.

L-elf has the students perform military training and establish plans to increase the defenses of Module 77. Meanwhile, Raizo is caught once again trying to hijack one of the Valvraves and is put into prison, while Kyuma dedicates himself to training in order to avenge Aina's death. Soon after, Module 77 is once again under Dorssian attack. Haruto and Saki engage the enemies unaware that they are being drawn away from the base and giving an opening for a second invading force. With Haruto and Saki occupied fighting A-Drei's party, a shortage of power renders the module defenseless until Kyuma takes control of the blue Valvrave and starts a counterattack. However, Kyuma finds himself in a disadvantage until the yellow Valvrave, piloted by Raizo, appears to assist him and they manage to drive away the enemies.

While in the holding bay, Takumi explains to L-elf the circumstances under which Sakimori High School was created, for Project VVV which is virtually a JIOR military initiative. As Module 77 continues to progress towards the moon, Haruto and co. discuss the terms of keeping their possession ability a secret while Shoko continues improving her relationships with their fellow schoolmates. At the same time, Rion announces that Module 77 will hold elections for a new Prime Minister that will handle their public affairs once they get to the moon, with herself along with Raizo and Satomi running as well. L-elf surprises Haruto by volunteering to take care of the election affairs since having an appointed leader would help meet his goals. Later on, the frequency at which the foreign gene within Haruto's system tries to take over increases, as noticed by Saki, and she opts to kill him should he resort to physically harming their fellow students.

Module 77 is headed to the Moon while the students are appointed as cabinet ministers. Akira finally speaks to Shoko and it is revealed that she is Satomi's sister. Module 77 is attacked by the Dorssians and Shoko's father is held hostage by Wartenberg.

In the year 211, Saki is telling the story of the Magius to a boy who looks like L-Elf. Back to the present, Saki calmly rejects Haruto's marriage proposal and proceeds to help the other 2 Valvraves hold off the Dorssian forces. Meanwhile, the drill that was sent into the Module is moving up through the space with the intention of releasing poison gas into the atmosphere of the Module. L-Elf receives a call from Haruto and meets up with him to try to defeat the Dorssians. Satomi calls Shoko and asks her to save his sister, Akira, who is trapped in the school. Akira, who overhears this conversation, tries to stop Shoko but to no avail. Shoko was knocked unconscious by the drill while trying to get to Akira, and this prompted Akira to face her hears of being bullied and come out into the open to save Shoko. Facing a dead end due to the damage by the drill, she almost gave up until a crack in the debris reveals Valvrave unit 6.
