Fate/Aporypha spielt in der Stadt Fuyuki, in der es einmal einen Krieg um den Heiligen Gral gab, der von sieben Magiern und ihren Heroic Spirits geführt wurde. Eine bestimmte Person nutze jedoch das Chaos des zweiten Weltkrieges aus und stahl den Gral. Einige Jahrzehnte vergingen und die Familie Yggdmillennia, die den Heiligen Gral als ihr Symbol ansah, spaltete sich von der Magiervereinigung ab und erklärte ihre Unabhängigkeit. Die Organisation Furious schickte daraufhin ihre Truppen zur Familie, um mit ihnen eine Einigung zu erreichen, doch sie scheiterten und wurden von den beschworenen Servants besiegt. Mit einer Änderung im System des Krieges um den Heiligen Gral brach ein neuer Krieg aus, der mit einem Kampf ‒ sieben gegen sieben ‒ eine neue Größenordnung erreicht.
